I guess my concern is what to do with 22 entries for "bs"... (bowel sounds, blood sugar, bone scan, etc). Do I have too many glossaries included?

This raises two good questions. First on the number of includes: On one hand, you make a good point about consistency and being able to find an entry always at the same position. On the other hand, more is not necessarily better. Having dermatology terms may not help you when you do a cardiology report, as they only contribute irrelevant entries that eat up advisory lines. Hence it could be that using more subject-specific sets of includes lets you work with less advisory lines.

On the second point — the two-word phrases —, you may want to adopt a different convention for short forms, for example, using the first two letters of each word:

boso
blsu
bosc
bowel sounds
blood sugar
bone scan
