After merging the two glossaries, you would just need to click on the Saved Merged Glossary button at the bottom of the Glossary Merge screen.
Be sure to give the new glossary a slightly different name so that you do not override either of the original glossaries.
Are you using WinXP, Vista or Windows 7?
