Use the Condense feature

What is the significance of the frequency numbers that I see in Notepad?

Frequency and merit values are used by the Importer/Glossary Workshop when condensing glossaries.

To save time, if I want to merge glossaries, but do not want one glossary under the other, can I remove the additional [words] and [phrases] to make it "appear" as one glossary?

Why not use the Condense feature after doing the merge? It will condense the glossary into a single Word section and a single Phrase section and eliminate duplicate entries. When doing a condense, you will be asked how to sort phrases: either by shortest codes first or by frequency.
