The main reason I merge my old glossary with the new one is so that I don't lose anything I've added or edited since the original compilation. I learned this the hard way in my early IT days -- I'd make a new, bigger glossary and throw out the old one, only to find that those mistakes I had painstakingly put right and the surprising number of additions were all lost to cyberspace!
If you've given your new glossary a different name, don't forget to Include or merge whatever you had in the old one; you'll end up with all the advantages of your original plus all the added value of more phrases/continuations!
