The Pro version has a line counting facility, it works with quite a few more programs/systems, and it has the "includes" feature. To my mind, the includes alone makes it worth the extra money. It's difficult to explain if you don't have either version, but basically it provides an extremely efficient way to manage your "glossaries" (lists, if you like). You have more flexibility when it comes to using several at once, and it is something I am glad of every day.
OTOH, many people are very happy with the standard version and simply merge their glossaries when they want more than one at once.
